I updated last night and my data was still fine. Even played it earlier today and it was still there with no issues whatsoever.
I wouldn't be surprised tbh as the same thing happened with Pokemon Sword/Shield (which was brought up earlier) with hacked Switch consoles (iirc, the issue was that some people had hacked their Switch to allow save data, among other things, to be read from an SD card and that kinda messed up how the game handles it or something) and even Super Smash Bros. Ultimate when the free (for a limited time) Pirahna Plant DLC was added because of fake or faulty Micro SD cards.

It means one of a few things:
1. Their update corrupted in some manner, and recovered.
2. Switch error in some fashion after the firmware update, and recovered.
3. Their Nintendo Switch was modified in some way, causing the error.
