I never ever donate anything to the museum but my nooks cranny is upgraded. I didnt really actively spent anything on the nooks... Hmm..

The requirements for the shop upgrade are:
- 30 days have passed
- bought AND sold things worth a total of 200,000 bells
- Mabel has visited
- Resident Services is upgraded

I'm guessing you only thought buying stuff affects the upgrade. I bet you've sold a lot of items.

Also, the museum has nothing to do with the Nook's Cranny upgrade.
