I struggled with this too! I tried to think about where they might actually like to live, and what to surround their house with (both built and natural items).
I have a few gathered together in a more developed area with streetlamps, paths, benches, etc. Snooties like Timbra and Claudia,
Gruff (who has a kind of bar-ish interior), and Cherry.
Vesta lives near the public garden, a few blocks off the beach, surrounded by trees and a swinging bench and little free library.
Camofrog's house is tucked into a cliff, surrounded by weeds and some outdoorsy equipment.
I sort of took a middle road to the neighborhood vs spread-out villager distribution - half of them have each other as neighbors, but I gave them huge front yards/properties of their own where I could decorate according to their styles/interests. I didn't know what else to do with the space I had, so giving a lot of it to the villagers made sense rather than creating packed, cluttered spaces. As of today, Rodney and Sprinkle also have private beaches like I do lol.
Still moving a couple more houses around, so can't post a map atm, but here's Billy's yard as an example if you'll excuse the mannequins lol
I'm currently trying to make a neighbourhood. In NL, I had most of them lined up in a row, placing villagers that get along nicely beside each other. In NH, I'm planning on putting stairs up the middle, with houses on each side, equally. I'll probably make a yard area for everyone with furniture that goes with their theme!

I originally spent all the bells to move my villagers into 2 neighbourhoods but really didn't like it so I moved them away. Pros
You'll always know what are your villagers are if you're ever asked to do an errand or run into a lost item
Aesthetically it can look nice
Helps with the "symmetrical" look
Cons
Villagers will literally be nowhere else, you won't find them wandering around the island. They'll only be walking around areas close to their house
Pretty limited for decorating and giving your villagers "yards"
Takes up a massive chunk from your island
I'm currently in the process of destroying my neighbourhood and moving my villagers around my island wherever I please for a more "natural" look. Not been at it for long and all my houses aren't yet moved so take this with a grain of salt. Pros
Can put villagers houses into a specific area that matches their personality or species
More natural looking
Villagers will be walking and exploring your island all over as opposed to one place
Cons
Can be hard to figure out where to put a villager based off aesthetics (like for me I have no idea where to put ones I don't know much about or that I find ugly)
Can be hard to find them if you want to talk to someone specific or have something to give them
If you're looking to have a symmetrical town it won't work
