i know that they aren't all bad and help you catch certain bugs
but when making a perfect town do they have an affect on whether or not your town is perfect

Just go ahead and remove them, since they don't have a positive effect. I'm not sure of exactly how they change things, but it's safer to just get rid of them.

Stumps count as trees, so if you want a certain tree amount in an acre, the stumps count also.

But anyways, you only need 8 acres of your town to be "perfect" in order for your town to be "perfect" (I made all of my acres "perfect" regardless...), so it's not all that bad to leave a couple stumps in your town. I removed mine once I caught all of the stump bugs, though...
