I quickly want to get rid of a few villagers by time travelling but I don't know whether I should do it on the 3DS clock or the in game clock. What do you guys use & is there a difference?

The in-game clock for sure, I find it much more convenient, and you don't have to mess with your 3ds settings or anything. :)
 
I've always used the Game clock. I find it easier and faster. However, I'm not quite sure that there's a difference.
 
Yeah, I don't think there is a difference except for convenience, and the game one is the more convenient option, I agree.
 
The IG clock is definitely easier to use. There shouldn't be many differences between the two. If you use the IG clock, your game will acknowledge that you're TTing but it shouldn't affect you. I think there are some things it affects but I don't remember what they are. Nothing too significant for sure, esp if you're only TTing to move someone out. The IG clock is what I always use for TTing. If you use the system clock, it will mess up your activity log.
 
Yeah don't use your DS clock unless you want to really confuse yourself :( I've managed to mess up before now by doing that. In game clock is much easier and the only game it affects is acnl
 
If you use the 3DS clock it will mess with other copies you may have of ACNL and other games that use real time. I've lost 2 dreamies because I was careless and forgot to TT back.
