I plan to get a second copy of acnl for various reasons. Does anyone seem to be more for one version or another? Are there any benefits or downfalls between having 2 physical copies or 1 hard copy and 1 digital copy?(I already have 1 physical copy of acnl)

I'd go for both digital, but I'm biased towards the idea of "freedom" of not having a game tied to any one system. What if your system breaks? Then you're out. I always go for physical for that reason, and also because I'm old and jaded and like to have something "solid" in my hands. Hells, I even hated when my paychecks went from paper to automatic deposit against my will. 
yes it would be tied to it because you can only log into the same NNID on one 3ds.

Get a digital copy. Then you can have 2 acnl games at the same time on your 3DS.
My sister has a physical copy while I have a digital one, and I gotta say that I really like how convenient it is to always have it be on the system. Whenever my sister plays a different game I end up needing to fish out her copy from her game case, and then replace it when I'm done in her town. It's a bit of a hassle (albeit minor). Convenience does have its price, however, and if anything happens to my 3DS I'm out of luck.
