Not being given enough storage space. In the beginning of the game I received numerous Nintendo, Pascal, island, etc items. If they are in my catalog, I should be able to purchase them in some way. Who has a clue what they will decorate or put in the museum displays????
If I get a rug from Sahara I should be able to go back and place it. Change out designs.

My biggest pet peeves are that u can't use all the items in ur house like get in the bath or turn on the range I believe the house should be more functional if they wanna take it to this extent of interior design why wouldn't we be allowed to cook in our kitchen bad bad pet peeve also

Let's play a game.
My pet peeve is when people play the waiting game, but I'm still always ready to leave my 3DS on and out wait them. And to this day, no one has out-waited me. But I still hate the waiting game.

I think my main pet peave is one that many have had since it was first implemented in Lets go to the city, darn grass decay...
It's not quite as ugly or game breaking in New Leaf, but it's still a pain, and I just want to be able to run again, if Nintendo want players to be able too make paths in there towns, they should make them an item from the shop, that can't be removed accidentally like patterns.
Another one I have is repetitive dialogue from villagers, I can't believe I'm only noticing this recently, especially considering I used to spend hours talking to the Animals and nothing else, but I'm getting a little sick of hearing the same dialogue on repeat, I know the game already has a big enough script, but it would be so cool if each individual villager had their own unique dialogue lists, it would be a massive challenge for the developers and Nintendo treehouse who translate the game, but it would go a long way to making the world seem more alive.
Edit: Almost forgot...
I really don't like how this island makes the game too easy to get everything so quickly, I miss the old days when it would take me months to pay of the third loan for nook, also the fact that it means that all the rare summer bugs and fish are easily accessible, it would be better to have this island full of exclusive bugs and fish.
I know it's possible to just ignore the island, but it still bugs me for some reason,

dude, if my internet wasn't so sporadic I'd actually think I could beat you
unless you quite literally plan to just play the waiting game for months on end
- The fact that you can't choose a specific skin tone upon starting the game.
- The fact that you have little control over who moves in and out (I know that you can reset for specific villagers but it's not really an in-game option per se).
- The fact that no character says anything unique (I think it would be cool if each villager had some kind of a back story that they could mention every now and then - 2 or 3 lines would be enough to make me happy).
- I wish villagers wouldn't move out when you stop playing. I mean, I play the game everyday (at least doing so for now) but I understand that this is not a possibility for everyone so I feel it's cruel to be penalised for it in such a manner).
- Finding the "mover" should be made easier - Isabelle could announce that someone is thinking of moving OR there should be an option to convince packed up villagers to stay (just in case because you never know).
- The graphics are honestly not the very best. It's a little annoying that most free iPhone games come with better graphics.
