I'll first mention Zelda. While the stories are by no means wonderful original masterpieces, and almost all the games have the same story, they are simple to understand for all video game players. Just read what Tyeforce posted. Another game with a good story is Okami. Shadow Collosus also had a good story, so did Mother, the Metal Gear Solid franchise, Paper Mario the Thousand Year Door, Legend of Dragoon, The Secret of Mana, Chrono Cross and Chrono Trigger, ICO, The World Ends With You, and about all Final Fantasy games 7+.
Those games might not have blood and gore or extreme amounts of violence, but that doesn't mean they have bad, shallow stories.
Now I know nothing about Okami or Shadow Collosus, so I can't comment on those but the only ones out of that whole list you gave me that I agree with are Final Fantasy, The World Ends With You and Metal Gear Solid (and Metal Gear Solid is rated M, btw).
It goes beginning cutscene -> fight 16 bosses -> ending cutscene.
