In Super MArio Galaxy there is the ship from Pikmin 2 in one galaxy (not sure which one) .
Apparently Olimar is a anagram of Mario and Louie is based on Luigi. Not sure about that one XD .
In Windwaker the three godess statues represent red blue and yellow pikmin. They each have a pole sticking out their head, Din has a nose, Farore has ears and Naryu has a 'mouth' .
In nintendogs in the second hand shop there is a red bulborb toy in the background.
That's all I can find about Pikmin

Well if you mean cameo apperances, Kirby is loaded with 'em. On Kirby's Dreamland 3, there's a whole level dedicated to the Metroid series in which you have to freeze Metroids, and in return you get a heart star from Samus.
In Kirby Super Star there's the most. There is a reference to almost every single Nintendo series out at the time. In the remake (Kirby Super Star Ultra) they changed a few of the treasures in the Great Cave Offensive, and now there's an Animal Crossing cameo: a golden watering can treasure.

i actually can remember seeing the ship from pikmin in Super Mario Galaxy, but i just thought it looked much alike ..
