Grave of the Fireflies and a lesser known animated film Rail of the Star made me cry when I was little. I honestly wasn't at the right age to watch those but I did.
There are a lot of incidents when I was close to crying: that infamous sequence in Up the first time I saw it, the ending of Mary and Max, the ending of The Green Mile, that part in Clannad about Fuko (another certain character didn't really make me cry), and maybe the credits of The Wind Rises because it meant the end of Miyazaki's work.

Oh God. I remember watching this Japanese movie a while back, I can't remember the title but I SOBBED. And I rarely cry during movies. It basically followed this woman who was constantly abused & taken advantage of, even during childhood, up until her death. It's extremely cheesy, but for the most part she still remained kind and forgiving and kdflskdfjsfkjslk ;-;
Oh, and I cried during Dances With Wolves when the wolf was shot. And the horse.
