I just got the New 3DS and painfully discovered I can't use my Nintendo Network account with transferring. But the thing is I don't want to transfer everything. Is there some way to move the account only?

Not that I'm aware of. I had to do the whole transfer thing myself.
The only way I can think of is to log out of your account completely on your old 3DS and try it on the new one. I have no idea if that will even work, so if it doesn't then you'll have to transfer it.
