Having both digital and physical?

Hey guys, so my buddy is planning on getting the New 3DS XL when it comes out, but has to trade in his old system to get it. He's planning on system transferring to someone else's 3DS who also plays New Leaf but on a cartridge (and probably will be playing in between the time he system transfers to the time he gets the new 3DS). Will having both the digital and physical version of the games mess with eachother's save files? Is it safe?
 
I have a digital and physical file and they don't interfere with each other. Only issue I could think of would be if the person with the DS time travels, setting the internal clock rather than the in-game clock can impact the other files.
 
It's fine to own a digital and physical copy at the same time, but digital copies have a higher chance to corrupt than a physical one. Although that chance is really low.

They'll only be impacted if you load up the other copy before fixing the date :)
