Mine are more about the universes and not specific games. But I would have to say:

Metal Gear Solid + practically anything with unrealistic stuff in it.
- Big Boss took down a giant robot, a man spider, has a robot hand and killed a man that explodes into wasps.
- Solid Snake defeated another giant robot, a psychic, his cloned twin brother, crazy robot ladies as well as 'moo-cow' robots when he was like physically 80 years old.
Throw either of them into a Final Fantasy or Devil May Cry universe and watch as they take down all these over powered characters with just a combat knife, a pistol and some sneaky sneaky.

Yes, yes, and MORE YES! I've always thought about this. I'd love to see cute little Pokemon neighbors and have little battles with them... for furniture and other Animal Crossing goodies. Heehee. ^u^

I think I'm the only one who wouldn't appreciate a Pokemon x Animal Crossing game. Unless you could opt for just first gens, because I stopped following the franchise not long afterward and all of the new ones are kind of over my head. I would like the option to keep one as a pet or breed some or something, but I don't know how well it would fit into AC. (Same for GTA though; I love sandbox games a well but not the GTA series - I'd go Fallout route)
I dunno if I'd want any sort of crossover with AC, now that I think about it. I just want more options within ACNL itself, none of which would be tied to other games, though I guess it could take inspiration from other life sim series...
Personally though, some crossovers that I'd love... I dunno, did Dissidia count as a crossover? And Cross-Edge I think? They piled a bunch of the characters from the same franchise (albeit different games) together into fighting games, which was neat, but I'd rather that happen without the whole fighting game bit. A proper RPG where worlds collide or dimensions overlap or something would be neat.
MGS x pretty much anything would be entertaining as all get out.
Also: The next Final Fantasy title x something with actual substance and character depth (and more than like, two female characters, what even is up with that) rather than just four men in black leather driving around and hitting things, ugh.
I'm trying to think of different horror games that might mix well... I keep wanting to say something might pair well with Silent Hill but nothing comes to mind...

Well Phoenix Wright and Layton actually DID become a crossover (lawl), so how about The World Ends With You and Dance Dance Revolution? And yes, I am aware of the joke fan sequel that had this idea, but TWEWY music is awesome and I could totally see some legit stepcharts and stuff xD

I said I wanted a crossover between Pokemon (in terms of Characters), Super Mario (in terms of Yoshi and Platforming), Kirby (in terms of Storyline and certain Villains), The Legendary Starfy (in terms of certain Boss Fights), and My Little Pony: Friendship is Magic (even though said MLP is not a video game, I'm only including Characters from it).
It could be the most awesome idea of the century, and it could pander to bronies everywhere!! Heck, you can even select which characters to play as at certain points, with different results depending on who you selected!

A lot of the crossovers I wanted have already happened. Mostly in the style of fighting games.
So for the sake of having something to post I'm gunna say street fighter x final fantasy. I'm sure there could be a story there.

My idea never gets noticed by anyone other than me.
But, Here's hoping SOMEONE makes this game. I'm guessing the cutscenes are done in a Legendary Starfy-style, as shown here:
And the majority of the Kalos music is remixed from the Pokemon X and Y soundtrack, like here:
And the music during the Internet stages is gonna be based off the Mega Man series.
