Already started a new town so I can't take a screenshot, but the only message I saw was one asking to download an update. I have a physical copy, it's part of the reason I was a little surprised. I thought a save file could only become corrupt on a digital copy of the game.

Uh.... both can corrupt....and carts can do some pretty weird stuff. Plus, that doesn't sound like the corruption screen. This is the corruption screen.
From the sound of things... I can't remember but I think I know the screen you are meaning. It sounds like your 3DS got confused or made a double save or something. But I just can't remember.
EDIT: If I can recall, if you use old save data.... it asks to be updated but this erases the save. This is only on the digital version. But it could be possible that your 3DS messed up the save, thinking it saved when it didn't? I'm not sure what could it be....
I know it also asks for an update if you use a cart with an already existing save on a 3DS it does not know. But, IDK if that would erase it....
Where at what point did you turn it off your 3DS when it was saving? What was the screen on?
This thread is depressing. I didn't know it was possible to lose your file.
