I'm doing this on a digital version. The only downside is I'll need to find someone to take my dream villagers to transfer them to my main town. >_<; But otherwise just TT using Isabelle when you start your mayor character up so you don't TT your other village by mistake.

Nope, your cartridge town will be fine as long as you don't change the clock in the 3DS settings. An icon will appear for the digital version on the home screen.
