System Transfer Help?

I'm planning on getting the N3DS when it comes out, but my ACNL copy is digital (it's my only digital game). If I do a system transfer when I get it between my 3DS XL and N3DS will the save data go with the game? I'd hate to lose my town because I'm gifting the old DS once I get my new one!
