I used to ship Punchy x Beau, but Beau moved away. But I don't think Punchy was very sad because Genji is now after him. Please take into account that I base my ships on the actual happenings in my town, gossip, requests and such, that makes it more fun trying to keep up with the relationships.
Diana and Pecan used to be attached at the hip before Pecan moved away. Now Diana has slowly developed some companionship with Flo.
Roscoe x Papi. The awkward cool guy is shy in his pursuit, while the gentle one is a little oblivious to the attraction. Roscoe kept talking about Papi being friends with other villagers. I couldn't help but laugh considering the fact MOST of my acnl ships were same sex anyway. I am glad this was asked, most ships I see in shipping threads are m/f, which isn't bad, I just felt like I was the only one who shipped same sex for the longest time...
Anyway sadly since a ton of villagers in my town moved out I haven't been able to stay on top of 'relationships,' but Ruby/Coco, Hamphrey/Hamlet, Lucky/Snake and Genji/Snake were some of my favorites.

This thread was made for me. I shipped Whitney with Cherry in my first town! Cherry was always talking about doing stuff with Whitney, and Whitney was basically the only other villager she talked about. Also, Diana and Fauna. They were always together before Diana moved out! They were so cute omg. All of my same-sex (or queer, I guess, since I headcanon uchis as bigender/nonbinary) ships in ACNL are between girls/feminine characters, whoops. (Probably because I'm a lesbian myself but shhhh)
