I have found my dream town: apples, fantastic villagers, spread out buildings, retail with the specific pond I like, brown train station.. but I have no idea where to place my mayor's house! This is a huge problem! Please help. ♥

Use your own judgement. If you had my map, where would you put your mayor's house and why?

against the train tracks to the right of the station. i would have done left (like in my file) but the plaza is there. I find it looks neat and good design potential in the front yard.
 
The only thing I would suggest to build your house is if you know where are you going to put the PWPs (campsite, police station, Brewster) and the patterns you will use for the path. Anyway, if I were you, you should place your house in the bottom right. I think that placement may come handy when you are going to the island for bug hunting and medals.

There. You can surround your house with PWPs as there's plenty of space.

I was thinking there as well but there's a rock above that curve in the waterfall and then there's another almost right where your x is.

After walking around and judging for myself what spaces have enough room for PWP, don't have tricky rocks, and have room for potential design, I have narrowed it down to three spots. I'll update my first post and add a poll if I can!

Pick 3. With the second bridge (the right of the Mayor Office), you can easily get more bells from bug hunting.
 
Sweet guys! Thank you! I chose #1, I liked it the most. Close to the river, close to the ramp, close to the bridge and plaza.. it's perfect! I actually adore the location of my town's bridge, so I'll just replace it with a fancier one than cobble in the faraway future. ♥

You can also use the area in front of your home as your own little garden. I have my own too! It doesn't look like a lot on the map, but there's quite a lot of flowers in front of my house.

No I'd definitely believe that, I can see it. Looks like you have four, five, maybe even six pattern spaces in front of your home. Plenty of room for flowers! I actually really like where you placed your house, its so snug and unique but like you said, you still have room for a garden. Isn't Animal Crossing just grand?♥
