So if I have my personal copy of acnl on a cartridge, and then I buy a copy from the eshop to cycle, will they have the same town since the friend code is the same for both towns, or will they be different towns with different info?

From what I found, it should be fine.

The FC wouldn't be the problem, since I know you can have multiple physical copies, since the town is saved to the cartridge. You can only play one town at a time, anyway. ^^
