Question on multiple towns

I'm thinking of buying a 2nd copy of the game and it'll be digital since my first copy is physical. Will my friend code be different on the 2nd copy?

Oh so fc will be the same so if a player already has been added on my first copy then I can come to their town with my 2nd copy? also will the save file interfere with my physical copy?

Friend codes are linked with the console system, not the copy, so the friend code depends on which DS the cartridge is in. In your case, yes, your copies will have the same FC. And no, the digital copy (I'm assuming this is what you mean by "save file"?) won't mess up anything on your physical copy.

Your Friend Code will be the same if you play both games on the same 2DS/3DS. The Friend Code has nothing to do with the games; it's one per console.
