Pentagon Symbol

On my Pokemon X game I noticed that some of my pokemon have a blue pentagon to the left of all of the other symbols in the pokemons summary. I wondered what it was, did some research and figured out that it determines whether a pokemon is hacked or not?

I noticed that not many of my pokemon have this symbol... But they aren't hacked. All were transferred from pokemon platinum/diamond/pearl/soul silver/black 2 and were all legit. Only thing I did on pokemon pearl was cheat in master balls and catch pokemon with that, but it was after I beat the game anyway... Also I cheated in the arceus event, shamin event, and darkrai event. All of which were not able to be transferred, and I understood, frankly, I didn't care. I just wanted to fight and catch them for the fun of it.

The only pokemon I ever created and spawned in were deoxys, mew, and I think that's it. They couldn't be transferred either, and I didn't care.

But why don't many of them have the pentagon if I didn't hack for them? I believe the pokemon from my pokemon pearl team lacked this symbol, but I caught them with normally obtainable poke balls, and that was before I even used an action replay device in my life. Just kind of wondering why most of my pokemon lack the pentagon?
