Perhaps when you TT'd from 11:59 to 12:01 you forgot to change the date, so you technically went past 6 am and it counted as a new day, therefore his plot appeared definitely... Or something

They remembered you after you did the 16 villager cycle or they remembered you when you visited them in another town..? I thought villagers were sort of "bumped" from your town's memory once you did the 16 cycle thing?

Well if you think about it 11:59 on 30th to 12:01 would flip it to the 31st automatically
But I think I just missed it.

Oh dear, the day honestly don't start after 6am of next day so TTing from 11.59 not really a wise move. And, do you TT with mayor? Pre exist resident or 3ds clock? TT with any pre exist character saved the game so is wiser to use the 3ds clock or patiently wait the real 6am to come.

Both. Lucy actually recognized a previous mayor, which was impressive.
Julian originally came from Fiore, my permanent TTing town. I moved him into Magnolia, my main town. I accidentally boxed up Julian in Magnolia. Since I'd already moved out well over 16 villagers in Fiore, I moved him back over to hold him. He recognized my mayor in Fiore. When I finished the 16 cycle in my main town, I invited him back over and he recognized my main town mayor.
Lucy is also originally from Fiore. I moved her into Magnolia, but I messed up placing her plot, so I moved her into my third town, Edolas. After 16 villagers cycled through Fiore (because I wasn't ready for her in my main town and wanted to reset Edolas), I invited her back into Fiore. She remembered that mayor, even though she'd been in another town previously.
Sorry if all the town names gets confusing. o:
There's always hope. : D Once you understand how to take advantage of the game mechanics, it's possible to fix a lot of "permanent" mistakes.
Good luck with your situation, BTW. o: I'm not entirely sure what happened, but hopefully you get it to work out the way you want it to.
