New Leaf 3DS System Transfer - Help!

I've seen a few similar questions here, but nothing quite as specific as this. I apologize if this has been posted, but I couldn't find anything...anyway.

I got a new 3DSXL Animal Crossing edition and an old 3DS. My old 3DS has an eshop version of New Leaf on it that I've been playing for the past year or so. But I'd like to move everything over during the system transfer to the Animal Crossing 3DS. Since both systems have the eshop edition of New Leaf, would my save file make it to the new system ok?

This is, assuming, that I correctly follow the transfer instructions (that I've read before. I've transferred systems once before.)
 
You can't have two digital copies of the same game on the same 3DS system, as far as I know. I'd imagine that if you tried to copy one file over to the other system, both files could end up destroyed.
 
I didn't think I could have two digital versions, I just wanted to make sure my save file would still work. I figured I would lose either the eshop version I purchased or the one on the new 3DS.

Sorry, I misread your post. I didn't realize that you said you got a new system. I'm still not sure, though, since the new copy is still tied to the new system unless there's a way to get rid of it. And I don't know if you want to lose either version since you have two copies as it stands, and that's somewhat useful. Maybe someone else can help if they have experience with this, since I'm pretty sure that any downloaded content on your new system will remain and won't be overwritten with your old save file, which would cause a conflict. You'd probably have to delete the new copy first, but I'm not sure if that will make it so that your new save will arrive safely. Sorry again for misreading and for being unable to help more!

Oh no worries! I was just explaining it, I probably didn't explain it very well in the original post. I've just seen conflicting answers all around so I thought maybe everyone here would have a better idea, seeing as everyone here loves Animal Crossing and has experience playing it. Thanks though!
 
In fact, performing a System Transfer in this situation will actually overwrite the ACNL saved data of that 3DS XL. You will only lose what was on that system prior to the process, but whatever progress you had on your old 3DS will be there instead.
 
I just wanted to let everyone know that the transfer went great and my save file made it unharmed to the new 3DS! Thank you all for taking the time to answer my potentially silly question and thank you for all the answers. :D
