The connectivity with console games has always been a thing for the Pokemon games, but the main games are always handheld. Not to mention that the connectivity was relatively small, as most you could do was just transfer Pokemon so you could battle. Not even in Colosseum/XD could you use the Pokemon from the handheld in the actual story mode.
As for MH3U, that was all Capcom. Nintendo doesn't own Monster Hunter.
You could put your Pokemon game into the slot on the N64 pack thing and play the actual game on the big screen. Compared to the Game Boy? That screen was HUGE and colorful and the sound was better. I pretty much played Crystal completely on Pokemon Stadium. That's less important now that the 3DS is both in color and much bigger than the Gameboy... but still amazing - just like Capcom proved with Monster Hunter. So I was hoping maybe they'd remember how amazing it was and re-implement it
[And after story mode you could trade your Pokemon with Collosseum and play it there... though it was more of an afterthought]
