Am I the only one with this problem?

I have all the shops on main street but 3 (getting dream suite) I have nookling junction from when i started, it is weird...

You obviously haven't spent enough money at the Nook shop. You will need to spend a lot of money there and wait a couple days for them to do their construction.

Yeah you need to spend more money there, buy out the store everyday.

It's not a problem, don't worry.
Upgrading each individual shop isn't related to upgrading the Nook shop. Each shop is earned individually.

The nook shop upgrades are upgraded based on how much money you spend.
To get Nook n Go, the first upgrade, you have to spend 25,000 bells in the store.
To get Nookway, you have to spend 90,000 bells in Nook n go.
To get he last store upgrade, Nookington's, you need to spend 240,000 bells at Nookway.

Oops, you're right! I'm still finding my way around forums and I had another thread open which was in the CF forum, I must've got them mixed up, my apologies.

The concept is the same though, except different stores and amounts. In NL you also have to wait a certain amount of time between store upgrades though, and to get the first upgrade you need to have a house rather than a tent (which I'm assuming you do)

Then I believe you have to spend 12,000 bells to get the first upgrade.
The supermarket takes 25,000 bells and I think the Convenience store has to be open 10 days before you can upgrade.
The supermarket is 50,000 bells and 21 days since the supermarket.
Then the emporium is 100,000 bells and passing 4 of Gracie's fashion checks, and I think that one is a month after the supermarket (30 days).
