Maybe it's because you have been outside for too long? As far as I know, going into a building makes her leave, but that is a good way to farm turnips

Yeah, that's what's supposed to happen, at 12, joan can leave the town if you go into a building, but if you don't, she stays. Not sure if this is intentional or not

I'm fairly sure that all non-villagers NPC's are like that. Unless they have a scripted sequence that causes them to disappear, they'll stick around until you "refresh" the screen by going into a building, going to town square, or the clock strikes 6 AM (at which point Isabelle will force a reset to signal a new day).
Presumably, this is to avoid hassles relating to glitches and to make their disappearance from town more seamless. As a bonus, it gives the player a chance to catch up to her if they're running late.
