So far, the worst fan game I ever came across is Metroid Beginnings. You can try it there and see how hilariously atrocious it is. Game-breaking glitches (clipping out of solid ground/wall usually means restarting the whole game, and seems to happen very often), fake difficulty instances, weird animations and poorly drawn characters are enough to make the fan game look a lot more unpolished compared to many others.
