How about Kid Icarus: Uprising, an action third-person and rail shooter game? The controls may take a little while to figure out on how to hold both 3DS and stylus comfortably, but you're definitely in for a solid and meaty single-player campaign that doesn't take itself too seriously, along with a surprisingly addictive multiplayer mode.

Legend of Zelda: Tri-Force Heroes. It is so good that I bought two copies! :D

That means nothing :-P you buy 2 of everything :-P

If you haven't played acnl before then that's the option you should choose. Majoras mask is very fun too
Fantasy life is very fun and kept me engaged for quite a while

I would recommend Fire Emblem Awakening. It would be a good time to give it a try considering Fates will be releasing outside of Japan next year. I'm not a fan of the story in Awakening, but the series as a whole is one of my favorites and the gameplay will give you an impression of what the series is like. If you end up playing it and enjoying it, I recommend the older games in the series for more worthwhile stories. It's a fun game despite my gripes with its presentation, and most people aren't bothered by the stuff that I have complaints about. I've just been a fan of the series for a number of years and was let down in some regards.

If it's your first step into the series, I can say it goes up from there. This has probably been a terrible sales pitch, but in the end, the series overall is very good and I'd love to see more people give it a chance. As you only listed 3DS games, I get the impression you don't have a Wii U. But if you do or plan to get one in the future, you can get Fire Emblem ( 7, the first released outside of Japan) and Fire Emblem Sacred Stones on the Wii U Virtual Console.

If you don't mind older games and like platforming, you could also try picking up Shantae for the Game Boy Color from the 3DS Virtual Console. Shantae has her own series, with the sequel Risky's Revenge coming to the 3DS Virtual Console this year. Shantae and the Pirate's Curse, the third game, is on both the 3DS and the Wii U Virtual Consoles. The latest game, Half-Genie Hero, is coming to Wii U and the other major home consoles later this year. I recommend the first game for the Game Boy Color though, because the series has plot continuity that continues from game to game.

Another good platformer that does interesting things with platforming mechanics is Gargoyle's Quest II, which you can also find on the 3DS Virtual Console. You can get the first one on 3DS Virtual Console as well, but II is both a prequel to the original and is a better game overall. The third game, Demon's Crest, is on the Wii U Virtual Console.

If you like platformers Shovel Knight and Shantae and the Pirates Curse are really fun. If you liked pokemon Yo-kai watch is coming out and is pretty similar.

If you have the New 3DS, I recommend Xenoblade Chronicles :D
If not, then I agree with everyone who suggested Fire Emblem Awakening <3

I would recommend Phoenix Wright: Ace Attorney Trilogy for the 3DS. It's exclusive for the shop, you have to download it but it's worth it! You get 3 games for the price of one. The games are so good if you're looking for something new, they're set in court, you have to prove your client is Not Guilty. They're set up in a visual novel kind of style though, they're very similar to the Professor Layton games.

Or Fire Emblem Awakening. That's super cool too!

I'd recommend...

Fire Emblem Awakening (because I'm perpetually obsessed with it)
Bravely Default
The Legend of Zelda, Ocarina of Time (you may need to shell out some extra cash if you want a physical copy, though).

and if you have the New 3DS, Xenoblade Chronicles.

Aside from that, games I would recommend seem to be ones you already have.

My personal favourites, rated highest from top:

Monster Hunter 4 Ultimate
Bravely Default
Kid Icarus: Uprising
Fire Emblem Awakening

MH4U has been my favourite game on the 3DS, along with ACNL, and its predecessor (MH3U) was actually the whole reason I got the 3DS in the first place. It's a third-person action RPG. It has a large variety of different weapon types to choose from, each with their own unique playstyle and which also be crafted via obtaining parts from monsters that you kill. The game works by having a list of "quests" that you can take, usually with the objective being to defeat the large "boss" monster, though there are other quests to kill small monsters, gather items, or deliver wyvern eggs. It takes a while to get used to, but once you've learnt the basics it does become very enjoyable, especially now that you can play cooperatively with other people online, which was a feature left out of older games. If you complete both the single-player story and complete all the multiplayer key quests, you're likely looking at a minimum of 100 hours playtime.

I just bought Monster Hunter 4 (33% off on eShop) and Persona Q ($19.99, down from $49.99).

Haven't tried them yet, but both come highly recommended. Figured I'd get them while they were on sale. If you were interested in either before, now's a great time to get them.

I would recommend a few of those actually. Firstly Pok?mon X and Y were really great games that did feaure a good plotline however I thought personally the game was too easy and the post game was quite bland. However the inclusion of mega evolution does improve battling.

Pok?mon Alpha Sapphire is such a nostalgic game if you played the original Ruby and Sapphire. The game can be quite a challenge depending on how you train and battle and more mega evolutions feature in this game more than X and Y! The plotline is gratly expanded from than the originals and primal reversion is introduced for Kyogue and Groudon. Also Pok?mon Emerald is implemented into the post game (Not gonna spoil it!)

I recommend Majora's Mask too but I suggest you play Ocarina of Time first before playing it so you understand whats happening as it is the follow up of it. The game has been greatly improved on from the original which is really good.

And of course New Leaf and Happy Home Designer! Definitely need to get both of them. If you collect amiibo and love designing stuff then HHD is perfect for this. NL you just take the role of a mayor and ebjoy life as it goes!
