so here's what happened to me (posted on techforumsnintendo)
Hi, on May 30th I bought a Wii U, then I set up my Nintendo Network ID (which is registered on my 3ds) on there. However the next day the disc drive was broken so I went to go exchange it for a new Wii U. Before I went to go exchange it I deleted the user with the Nintendo ID, thinking it would unlink the Nintendo ID from it. I came home with my new Wii U to proceed with setup, I tried to link the ID I had on my 3ds but it said it was already registered on the Wii U. I thought this wasn't such a big deal so I made a new ID for my Wii U. It was annoying, but I thought I could live with it. Until today, where I found out I can only have one ID linked to my club nintendo account. I have already linked it to my Wii U, but I cannot link it to my 3ds. I bought the Mario Kart 8 bundle and I already claimed my free game that came with the Mario Kart 8 Club Nintendo promotion.
What do I do now? I already got Wind Waker HD, so if somehow my 3ds ID was linked to my Wii U would my free game dissapear along with all the save data for all of my games? I'm just really confused and frustrated.

so yeah. do you guys know if i will lose my games on my wii u?!?!

I'm pretty sure you can contact Nintendo support and have them fix it for you somehow. I've seen people with issues like this and they've had it resolved as long as you can get into your Club Nintendo still. Unless you actually deleted the account showing any record of the game ever having been in existence, instead of just disconnecting the whole thing...

yeah i emailed nintendo but i'm not sure they'll ever reply to me
 
They should. If not you should keep trying until you get a response. I feel like this week was somehow "too busy" for the entire company to respond to anyone. They were suppose to call AND email me back about a development thingy and neither happened. Like E3 was all they could handle lol
