Both of my favourite games that I love (New Leaf and Pokemon X) are digital and I'm afraid of... well, whatever. I wish there was a way to backup our saves.
 
Yep. That's the only thing I hate about the 3DS.

Download games aren't as much of a problem on other things because you do have the ability to backup.

But anyway, I also think Nintendo should have implemented a way to backup save files. It's just kinda stupid not to.

They have, but for safety reasons they haven't done it with ACNL and Pokemon. Hacking and that.
 
For the Wii U, you could do a backup as long as you still own the same console. If you want to transfer to a different Wii U console, you'll need to wait for quite some time until Nintendo comes up with a proper update. If you're desperate, call a Nintendo rep and see if you can transfer everything to the new system.
As of now, I recommend to continue favoring physical retail games, because you'd save more space for your Wii U's onboard memory and waste less time transferring/copy your saved datas to a USB media (preferably powered USB hard drives). An oversight done by Nintendo is that you're forced to copy/move everything that whatever app/game had created, as opposed to separately copy/move just some of the files from one app/game.
