I have a few:

1. I used to think that Tortimer's name was pronounced "Tor-time-er" cause I believed his name was a combination of tortoise and old-timer. now I know it's a pun of Mortimer but I'm too embarrassed to say his name right considering I was wrong for well over a decade lmao.

1.5 I used to think gyroid was pronounced "gee-roid" with a hard G sound.

2. my brother used to make alt. accounts to play pranks on me in AC:GCN, one time he sent a letter posing as "ABD Inc." saying I needed to pay 1 billion bells or my file/town would be deleted, and I thought it was real and actually cried.

3. when I first started playing AC:GCN back in 2008 I thought the cracks in the ground were starfish.

4. when I played Wild World as a kid and a balloon came by I thought that I had to run to the very top of the town to hit it with a slingshot. I didn't know I could stand anywhere in town and hit it.
 
Oh my gosh, I pronounced Tortimer's name the same way! It's definitely embarrassing, but you're not alone ^^. I also thought a bunch of stupid stuff as a kid, pretty much all in NL, as it was my first game and I didn't play the older AC games until I was a teen who knew better, lol.

  1. I was like straight-up convinced that Gracie didn't exist. I didn't upgrade my Nook's enough to start seeing her, so I figured that every single guide saying that you needed to pass "Gracie's fashion check" to get later Nook stores was a lie. Then, I actually discovered Gracie literal YEARS later and she's my favorite female AC character and in my top 3 favorite characters in general. I bow to my queen.
  2. I thought Rover and Moe were the same person. Don't ask me why, but I did.
  3. I didn't know about different faces, so I assumed that Rover would get mad if I answered anything besides the default "I'm moving/I'll find a place" answer, so I ALWAYS had the default face.
  4. I also thought that if you encouraged villagers to move out, they'd get mad at you, so I had my original 9 (didn't play online at the time) villagers in town FOREVER.
  5. I thought Chip was an otter...? Like, I knew about Pascal, I knew Pascal was an otter, but I still believed Chip was one, too. Actually, it really didn't hit me until New Horizons when C.J. was revealed that Chip was an otter. And as a biology minor, it's especially embarrassing. Maybe I was just that oblivious, or maybe I just mis-species'ed him on purpose because I could never win the Fishing Tourney.
 
When I was really little and just starting out on AC:GCN, I used to get freaked out by the weird letters villagers would show you. I thought someone was literally sending them to my villagers and wondered how they had access to my GCN. Eventually I got older and saw the humor in it but 9 year old me did not like the idea of people I didn't know sending creepy letters to my villagers.
 
In City Folk:

1: I used to believe you can find a secret room where Dr. Shrunk and his teacher were when they wasn't in the stage. That was a popular rumor back in the day.

2: I always have the curiosity to see who Clerk was (the guy who sell the tickets for Dr. Shrunk show), or at least his species.

I fondly remember that rumor, I played City Folk right around when I first really started using the internet for game stuff. I don't think I ever actually tried to get to that room but I always kinda believed it was a secret space above the Marquee.
 
When I started playing Wild World, a friend told me Ressetti would erase your town if your quit without saving too many times. I believed it for a while.

If it makes you feel any better, that's a myth that's been around since the start. He comes pretty close to it in the GCN game, but it's just a ruse.
 
bro, i still pronounce tortimer as “tor-time-er” LOL. i know how it’s actually pronounced now, but old habits die hard ig. 😅🤣

back when i played wild world, i believed that you would be given the option to play as an animal once you completely paid off your home loan.
 
Oh god, I used to call Tortimer, Tor-time-er. I wasn’t the best at pronunciation when I was younger, apparently. I cringe at half the words I pronounced wrong when I was younger.
 
Not video game related...but my grandma's sister (great aunt, then?) told me when I was very young that black and white cows make white milk and brown cows make chocolate milk.

Being a child and not really having a grasp on anything BUT color association, I believed this for quite some time.

She also told me that her and my grandma were so poor when they were children that they tied bread bags around their feet and that's what they used for shoes. This I also believed for quite some time.

Eventually I got to an age where my dad caught me telling my friends about 'facts' that I learned from Clarice (that was her name), and was forced to tell me that the majority of what came out of Clarice's mouth was just to mess with people lol

RIP Clarice...I understand you far better as an adult than I did as a child.
 
If we're talking Animal Crossing..
  1. I used to think that if you got stung by a scorpion or tarantula and fell down, you would die and you had to restart the game, so anytime I'd see one I used to just save, shut off my 3DS and then go back to playing. I eventually realized it didn't matter, but I still got MAJOR goosebumps the first time I got stung by a scorpion
  2. I thought you could actually watch TV on the TVs, so when I found out it was practically nonsense I was pretty disappointed. Stupid kid things
  3. Since the game is synced to real life time, I originally thought the weather was gonna sync as well. Coincidentally it would rain irl and also in the game a few times so at first I thought it was, but when that stopped happening I almost thought my game was glitched.
  4. I thought Redd was just Tom Nook's alter ego
  5. I thought Brewster was a ROBOT (I have no idea how I came to that conclusion)

I thought this as well when I was 8-9 years old. I couldn't figure out how it could be possible (when it happened to be the same weather a few times) and that was how I realized that it wasn't synchronized. It would rain all day in Animal Crossing, but it would be sunny and hot in real life.

I thought Gyroid was pronounced Guy-Roid and there was a joke between a friend and I, "why is it always GUY-roid and never GIRL-roid?"

Funny you say this because I remember the first time I saw one, I pronounced it like "euroid" because I pronounce gyro like euro, but even I was able to realize that that sounded very wrong
 
I pronounce Gyroid with a J sound. I never thought of it to be pronounced like Guy-roid. I remember sounding so confused hearing someone on a YouTube video pronounce it like that.

i still pronounce tortimer’s name as tort-time-er, it sounds better than tort-tim-mer

In New Leaf, Cyrus is always sleeping at the beginning of the game, whether it's day or night. And Reese is always saying not to wake him. So I got the impression that Cyrus was a kid (Reese's son). So I was in for a big surprise when when he finally woke up, and started yelling at me not to bother his wife.
 
Back in the GameCube version, I believed Wisp was out to get you in the middle of the night. So everyone time his chat bubbles came up, I would just run straight home crying afraid something was going to happen and just save and not touch it until the next day.
 
I used to think Huggy was a male. I’m embarrassed to admit that. 😰
