I just bought another ACNL game today, and was wondering, can I create a town on my new game without doing anything bad to my old one? XD

It sounds stupid, but, eh, I just don't wan anything bad to happen to my town.

I suppose everything will be fine, since you have two cartridges. The game should save on the cartridge, so they'll be completely separate files, towns.

Each cartridge is a different game, so you can have 1 downloaded game and 50000000 carts.

It should be fine, my two towns are both cartridges and I only have one 3DS. c:

Just be warned that if you want to transfer anything from one town to another, you'll have to go through a friend. I really wish the online was set up more like City Folk's....

Another note, if you use the system clock to TT at all, be sure to switch the time back before you use your other cartridge!
