A while ago, I learned of an interesting way that some people are playing ACNL, with what is called a "share town". Let me explain how it works:
One player starts up a town, creates a backup save file of it, and uploads it on a cloud client like dropbox. This town's save file is then shared with other players, who then plot their characters and agree to a schedule to when each player plays, saves, and re-uploads the town save file online. In this way, 2-4 players can play on the same file, but on multiple 3DS systems far away from each other.
Sadly, this requires hacked 3DS systems to extract and share the same save file between players - but no one hacks the game itself for this. But, I would love a formalized version of share towns in the next game. There is so many great possibilities of multiplayer online towns like this, as long things are handled responsibly!
