I think u can only nickname them after u finishing breeding them I think.

You can change a Pokemon's nickname by talking to the name rater in the Pokemon Center in Camphrier town, but it'll only work if the Pokemon was yours originally, like if you were the one who bred it

If you can't change it though, that's alright ^^
