So i was wondering, can I use 2 different games on the same 3ds.
Lets say I use one game for a cycle town, and leave my main one, my main one.
would anything happen using the same 3ds

you can have 2 towns in a same 3DS

You would have to check that the time is correct each time you load so you don't lose any villagers from your main town. I'm not sure of the spefics though since I use a separate ds for cycling.

Everything will work fine, but be careful about changing the 3DS's clock. If you change it and forget to set it back or forward to the time you last played on your main town, horrible, horrible things can happen. I would suggest just TT'ing with the actual in-game clock to be safe.

Nah, it's completely fine using two towns on the same 3DS.

As others have said, just be careful with the time.
On my cycle town I use the in game clock to save forgetting and messing up my main town. I have before changed the clock on my ds and had it mess up my cycle town when I've forgot and loaded it up, but nowhere near as bad as losing one of my own dreamies
