I have nothing in it, so If I delete it from my 3Ds, will I have to pay all over again?

(I'd be glad if you answer this too, do Themes on my 3Ds effect how many open blocks I have. Because I bought one and Now I only have 300+ blocks left...)

It's tied to your NNID, so unless your subscription runs out before you re-download it, you don't have to pay again.

As for the themes, they do take up space, but generally somewhere between 10 and 25 blocks, which is very little.
 
According to this the answer is no. I'm not 100% sure though as that applies to pre-installed games, but tbh I don't see the difference.
 
As long as you perform a system transfer and your subscription hasn't run out, you won't lose Pokemon Bank. I've done it before, works perfectly fine.
 
What could be taking up all my space? I only downloaded the theme and pokebank. I got a wrapped up gift as well. Nintendo Video I think. but I havent downloaded it, whats taking up everything?!
 
Maybe your SD card is just small.
Pictures take up space incase you want to check that.
I'd just replace my SD card if I were low on storage. :p
 
I'd like to add that the Pokebank takes under 300 blocks, and that the actual Pokemon storage is done off your 3DS, so what you do/don't have in there wouldn't really matter.
 
When I look back on what kinds of pictures I took of myself, it was weird.

If you really want to save them you can upload them to something like imgur in a large album. Just in case you were having trouble clearing a significant amount of space.
