I'm gonna start this off quickly.
This is just a huge idea of how Pikmin 3 could begin.
Olimar, thinking about the PIkmin each and ever day, takes a vacation during the Summer back to the planet. He is so interested, his main reason to research. So, after being bombarded with emails last time from his son, decides to take him along on his journey. (His son becomes playable, obviously) So, carefully navigating through the stars with his returned S.S. Dolphin, finds the sacred planet of the Pikmin. Memories come rushing back to him, as he marvels at the planet from afar. His life system has been upgraded fully, so he won't need to worry about that. The game starts off, and Olimar lands somewhere in between The original Impact Site and the orginal Forest of Hope. His son look around, amazed at the huge environment. Olimar is shaking, with fear, and with excitement for this third visit of the Pikmin. But that's when he notices his son running off. "Hey, dad! Look at this huge thing!". Olimar runs behind him in horror, suspecting a Bulborb or maybe a Dwarf Bulborb. "WOW!" Olimar look over his shoulder, and he sees yet a new specimen; a green Onion. Olimar explains this to his son. "This is where the Pikmin come from...they gather pellets, bring them here, this thing beams it straight up, and more Pikmin are planted!". His son looks at him, puzzled. "But how is it beamed up if it's in the ground?", he asks. Olimar realizes it's still not "activated". Olimar tiptoes toward it, and before it springs up, Olimar jumps back next to his son. The Onion springs to life, as Olimar's son jumps back, afraid. Olimar then notices, the Onion hasn't shot out a Pikmin sprout yet. Olimar's son is puzzled. Olimar is also puzzled and explains what was supposed to actually happen. He looks around and see just one flower. It's a red pellet with a one on it. He copies what the Pikmin do and puts it under the beam of the Green Onion. The pellet is sucked up, as expected, and the flower churns. A red Pikmin sprout shoots straight out. Olimar and his son, both tilt their heads at this oddity. Olimar thinks about it when it comes to him
