I know it will if it's a physical copy! I believe it saves to the game cartridge... At any rate I know people who share one town over two consoles by swapping the cartridge.

It will still be there. Your game data is stored on the game itself. I've used different 3DS's to play my game with no problem.
The save data is stored in the cartridge so your town is safe. If the game is digital/in your SD card then I'm not sure.. Nintendo's FAQ might have an explanation for that. Maybe you should try asking the 3DS seller too.

I have two 3DS game consoles. (One is red; the other is blue.)
I have four 3DS game cartridges of "Animal Crossing: New Leaf." (I am playing three active towns and using the fourth for personal cycling.)
The physical cartridge matters for you directly playing "Animal Crossing: New Leaf." The individual 3DS game consoles render your Friend Code—and there is a need that you don't mix them up should exchange that information with another player whom you are hosting or visiting.

Hey, yes im good thanks, hope you are well, glad i won lose my town, debating whether to get another copy of new leaf and do a cycling town as well
