Need advice and ideas for my house!

In the main room I think the clashing items are the kotatsu and the wood table next to it, they're a far lighter wood than the other items in the room which I think is what is throwing it off, the kotatsu is what pulls my attention so I think that's the biggest problem, I wish that the wood could be customized on it so badly... I love it and want to put it in my house but for mine it's too dark. =[

I think moving the telescope to where the vacuum is could have a nice effect in the library, because it will simulate that it's looking out the window. Or perhaps another fossil? or a fossil figurine of your favorite dino on some kind of stand?

In the kitchen I think it's just too open and you need a bit more on this end. Maybe a little breakfast nook or something? I would try maybe the dotted wall, but that might be too yellow... the gold screen might look nice with the wood since it have browns in it, wood paneling might even look nice. I think with the yellows the pompompurin stuff would look nice.

I think the Music room looks nice, you could maybe get a few string instruments and floor lights and make it more "stagey" darken it a bit and make it kind of an old jazz club? I don't know why it gives me that kind of feel.

For the bathroom/spa a few robes on stands would look nice, you could do a little shower area and use the glass screens to block it in and have one or two of the standing showers in it too maybe?

The bedroom, maybe think about moving the bed out into the middle with just the headrest/clock against the wall to bring it out into the middle a bit, along with the table you have at the end, I think maybe a small bookcase would look nice near the writing desk maybe and have the dresser/wardrobes moved against the wall where the bed was or like have the two wardrobes on one side and the drawers on the other side of the bed a space away? I love that clock as the headrest though, I think that's genius!
 
I'm a librarian so I have to chime in for the library--

Overall I really like it. I'd probably have the bookshelves only around the perimeter of the room though. I think one of them is blocking another shelf on the top right. I'd also move the fancy frame since a photo/flower is kind of blocking it. The welcome amiibo update has a stack of books items that would be a nice addition as well!
 
the music room looks very nice i dont think you should change it :)

for the first room i think the red carpet doesnt really go with the orange tint of the room. idk what to replace it with, just search moridb for some carpets that match the room color. or you could use a wood floor.
 
For the library, maybe add a stepladder to the corner in question? (I'm a children's librarian now, but when I used to work in a Special Collections department, I was up and down ladders all day long. It was an actual workout.)

For the kitchen, I would suggest the hallway wall (it's a warm, golden yellow) or the Pompompurin wall as my second choice, if it wouldn't feel overpowering to you. I would replace the 4 chairs with Pompompurin chairs, and replace the white minimalist table and the white dresser with natural low tables to match the other dark wood in the room.

For the bathroom, it has a really nice spa-temple feel. Maybe add some stone lanterns in the lower corners, and a deer scare for a meditative noise? I'd keep all of the items you already have in there.

In the bedroom, the pink and red flowers seem to clash, and so do the sloppy wardrobe and the taller one next to it. (I know you said you want to keep everything, which is cool of course, but that's what stands out to me.) I'd add in more of the classic series, including the round classic table as a nightstand, and a few smaller teddy bears to go along with the giant one. Maybe move the clock to the center of the back wall, and since it looks like you might be using the clock as a headboard (?), move the bed to be in front of it. A fireplace might look good in here, too.

Just some suggestions based on my initial impressions. I like your rooms a lot! :)
