... i had it in my inventory when I transferred from DS

EVERY ITEM in the game has an ID code, unless it's hacked DLC.
Then hows did I get the blueligthsabre codes and blue pikmin hat? HUH?
I'm really confused at what you're point is here. First you say that the note-in-a-bottle isn't hacked because it has an ID code, and then you say that HDLC have ID codes, too... You're contradicting yourself. Of course HDLC, along with normal DLC, have ID codes. Every item does. But HDLC/DLC ID codes aren't originally in the game, which is why they're called DLC.
