Nah, Isabelle has Nurse Joy syndrome (Pokemon ref btw), she and her cousins just look the same no matter what and they're all named Isabelle and work as town hall secretaries.
I mean, when you visit another town, she treats you like an outsider, like she doesn't know you. Could go the same way with every other NPC.

all nurse joy does is she has a "magical machine" that does the same thing as what a full restore does to one pokemon when they are low on health... she also does max revive work (when your party is dead) the problem with max revives are... they are super rare... the only time i got them was from i think either Brendan in ORAS or Calem in X and Y.... so yeah I'm done now

The theory could work only if it isn't monotheistic, meaning if the other NPCs are Gods as well. I mean... think of Rover. The answers that you give to him not only shape your face, but also determine the topography of your town

isabelle has godlike powers in animal crossing. she can:

• be in infinite places at once - she's always at the town hall in every single town there is
• erase you and your home entirely from existence in just a few seconds (unless you're the mayor, then your town goes with you)
• communicate with you somehow before you load up your town, most likely telepathically as you're dreaming
• control what time and day it is

and maybe those things that don't make sense in animal crossing make sense if isabelle is behind them. for example:

• trains coming to pick you up whenever you need them to, even though they're scheduled to pass at 3, 21, 35 and 49 minutes past the hour
• the weather at tortimer island staying summery all year. it makes sense at first, but it doesn't take long at all to get to the island, so it can't be too far from your town, where it does snow in the winter

i'm probably forgetting stuff but my point is the mayor's secretary is a goddess who can control time and the weather and even the very existence of mere mortals

i believe the other npcs are some form of immortal beings with their powers granted by isabelle, the only true goddess.

although if i have to pick a different god, it would be rover, as his questions shape your face. unless isabelle is behind that too.
