I was about to put my sd card into my computer when I thought if it would affect my new leaf data. I do have the physical copy and all that I'm doing is putting the pictures from my library onto my computer... Nothing will happen right?

Nothing will happen. If you forget to put your SD card back into your 3DS, the settings for Spotpass will change. That's about as worse as anything will get. Just be sure that your SD card is in the slot correctly.
