I just bought a New Nintendo 3DS today.

I'm confused about how the system transfer works though. All I know is that at the end you swap SD cards.

I have already gifted my sister my old one and bought her a copy of ACNL. So if I did the system transfer, wouldn't she lose her town? And wouldn't I lose mine since I already started a new town on this 3DS.

And how am I suppose to get access to my Pokemon Bank now? I mean for now I could still use that 3DS for Pokebanking but what happens when I move out? Or if it breaks?

And I have no idea how to set up my NNID on this new system. It didn't even ask me.

My feeble mind hurts.

I can't answer absolutely everything, but I think her town would be safe. Maybe. I'll need a second person to confirm this. Your town would be deleted if it was downloaded, but again not sure on physical.

Transfer and then maybe Pokebank will work? I've never tried transferring it so I have no knowledge on it.

Go to settings, and then on the top there should be a bar for setting up your NNID.

If you did a system transfer, it would have transferred all data from your current 3DS to the New one. That includes the downloaded games registered with that system (and their save data), themes, your NNID, as well as FC and some other settings.

I don't know what you've done so far, but basically you initiate the system transfer from the old to the new and go through the steps. Afterwards you take out the SD card from your old system, copy the data to the new microSD via PC or whatever you're using to transfer data, put the microSD into the new system and everything should be running fine.

If your sister has a physical copy of ACNL, it won't affect her save at all. The most that will happen is that due to the old 3DS now basically being set back to factory settings and thus having the time and date reset, there might be some time travelling happening in her game.
 
The time and date are re-set when returned to factory settings. However, you probably won't have time traveling because when I re-opened my old 3DS XL to move some stuff from my old town, the system asked me to configure all of my settings beforehand, including dates and times.
 
They should have just done what they did with the Dsi to 3DS transfer. It was much simpler to understand and you could pick what you wanted to transfer.
