I have only played Twilight Princess, Phantom-Hour Glass and Spirit Tracks, and ST seemed to much like PHG with not much new stuff.

So my fav is Twilight Princess.

well you can tell from my avatar that I like Majora's Mask the most. My second favorite would be Ocarina of Time and then Twilight Princess. I'm more of a fan of the darker Zelda games.
