This is probably a dumb question but I've heard various people say different things.

I really want to have more then one town but I only have one 3DS and one copy of ACNL.

If I buy another copy of the game, can I play two towns on the SAME 3ds? Like put a copy in the ds and play my town Vinyamar, then put the other acnl game in and play another town? or can one 3ds only have one saved town on it?

It saves the town to the game card, not the 3DS so as long as you have two separate copies of the game you are good to go!

Yes, you can have two copies. The only thing it would mess up is the Streetpass, which I think displays the town you played last (but I've also heard it turns Streetpass off for the game, so I'm not sure?). If you have a game on a cartridge, the only data saved on the SD card is your screenshots and Streetpass data (like the house someone gets if you Streetpass them), and maybe some other minimal stuff. The rest is stored on the cartridge. You can also have a digital copy and a physical copy, which would work too. The only thing that doesn't work is two digital copies on two separate SD cards, but played on the same system. Then both towns get corrupted, but you wouldn't have to worry about that.

You can have as many cartridges played on a single 3DS as you please, but you can only have one digital copy per 3DS.
