Does anyone know if eggs count as garbage ?

Yes. They do. I got my perfect town rating not too long ago and after playing a bit today and putting eggs on the ground to sort them, I talked to Isabelle about my town rating. She said the citizens weren't happy with all the garbage on the ground. :\ So, I went around and picked up the eggs (getting my full egg set to boot!) before talking to her again. She said it was the best town ever again. 
I think I've read that there is a maximum of things you can have on the ground before it is too much. So maybe I just had too many on the ground at once, but they do seem contribute to the "garbage/trash" in your town.

Tbh, if I wanted to decorate my town with eggs i'd do so even if Isabelle said they were trash. I think all you get rewarded with for a perfect town rating is jacob's ladders growing and the flower clock as well as the golden watering can, which I can get the jacobs ladders from here on TBT as well as the golden watering can. I don't really need the flower clock because of my town theme, so i'm not really concerned with getting a perfect town rating. So unless you want those three items i'd say go for it! but if not, I wouldn't.
