I just thought about something.
I have ACNL downloaded on my 3ds.
Id If I went out and bought a physical copy, could i have a second town on the physical copy or would it load my current town?? Could i take out my sd card with the acnl download
And just put in the physically copy and play in a new town?

You can have as many physical copies as you want and they will not interfere with your digital town, physical copies save their data to their game card so no need to worry about mixing data or anything. I have two towns one physical and one digital and I have never had a problem using both on the same 3ds. I have never had to mess with the sd card either so you can just leave your sd card in and play the physical copy without having to do anything to your 3ds. c:

What I used to do for time travel for cycling on one of my towns is I write down the day I last played on each game and I just change my 3ds clock back and forth between the proper dates for each town
ex: town#1 is on July 1st so when I want to play on town #1 I will change my 3ds clock date to July 1st. Then I will change the date back to the current date to play on town#2.
I have no Idea about changing the ingame time, but I think changing their internal clocks might be easier to keep track of?

Agree with xanisha, I had my digital and cartridge towns in the one 3ds for a couple of years with absolutely no issues (except I couldn't trade between my towns this way).

At that time I TTd in sync, so always changed the 3ds time. I've never changed the clock ingame for NL. I got a 2ds awhile ago so now both towns are set to different times. I believe to do this on one ds you just need to change the ingame clock, as you suggested, yes.

I play four towns (3 physical/ 1 digital) with no issues. I find it's much easier to use the in-game clock when loading the different towns. I just keep track of the date logged off for each town in the 3DS Notes app.

Yeah That is where i get a bit confused I am normally used to time traveling in my town with in game clock, And i kinda time traveled back too far one time when returning to the game After not playing for a while so id be as if i never left And so now i have been time traveling day by day in the future or sometimes Going back and restarting a day to keep in boxes. Its 4/12/2016 in my town right now. As my 3ds clock is on current time. And i heard if i change my 3ds clock it will change my in game clock To be the same time, so that means my digital town would move forward 3 months. Or maybe it changes according to how many days /hours are increased or decreased Im thinking ill time travel day by day till i get to the current date, when i make my new town Ill have it at that current time in sync with my 3ds time- Make a new town. And so then I can play on Town 1 and then play on town 2, and then when im done with both days ill change the 3ds clock forward a day and complete both days and then TT forward again and repeat?

I am not sure about the ingame clock as I have never used it before, but I think changing the 3ds clock will change your ingame clock. You can always try using the ingame clock for both of your copy's because the ingame clocks for each game shouldn't interfere with one another. If you feel more comfortable using the ingame clock I would just use that to TT on your games.

I have my 3DS clock set to real time. The 'In-Game' clock can be set independently of the 3DS clock, but if you move the 3DS clock forward a certain number of days, the In-Game clock will also move forward the same number of days. The dates will remain different though.

Ohh okay then. That makes sense.
I thought maybe the in game clocks would be tricky
I think ill just start my new town on the same date
My digital town is, and just go forward each day from there
So i may keep my current time clock and not change it
Into the future For the purpose of dating photos and that not messing up.
