Can I have the same friend code for two different copies?

So I want to have a cycling town, but I only have 1 3DS. Is this okay? Can I play online normally with both? And if I wanted to trade a villager from my cycling town, but have the payment given in my main town, would that also be fine? I'm asking because I traded with someone who used separate friend codes for their main town and cycling town and I was wondering if this is mandatory.

You can have the same friend code. Your friend code is tied to the DS, not your game cartridge

That person had two separate friend codes because their cycling town and main town were on different 3DSes. Like Vizionari said, your friend code is unique to your 3DS, regardless of what games you have.
