2 Game files in one 3ds.

How does that work guys? I'm thinking of getting another copy of the game and I was wondering if its a hassle having both towns saved under the same 3DS or if I should just get a new one and play them on separate systems.

You can have only one digital copy per 3DS, but you can have as many cartridge copies as you want on one 3DS without having any problems.
