So a villager is in boxes right now on Toy Day and I want to give presents to all of the villagers tonight. Is the villager in boxes present not gonna be in the bag or does the villager act normally and take the present on Toy Day? Obviously they are in their house right now and in boxes. Or does the game not allow me to finish the present delivering and I can't get a reward for doing so? D:

You should still be able to get a reward for doing so. The present for the villager will either not be in the bag, or it will be in the bag and you will deliver it to them.
